I choose none of the above!! My choice is the Smith & Wesson M&P 40 Shield. It is smaller and lighter than all of the mentioned choices and packs a .40 caliber power. Not quite .45 ACP power, but a hell of a lot more than 9mm.
I just plain never had a use for a .38 Super. If I wanted to shoot a bullet that size, I would choose a .357 Sig. Since there is no such thing as a .357 Sig Shield, that rules that out.

I carried .45acp 1911's thru the 80's and 90's, switching to glock 9mm's in 1998, and then discovered the M&P just last year. Personally, I think any of those platforms is fine functionally, and any of the three calibers you list is fine ballistically.
In all honesty, with the advances of the last few decades I really don't believe there's currently a massive difference in effectiveness between the three calibers in the OP's list, as long as reasonable thought is given to load choice. Personally, any of the guns/calibers listed would be fine for my personal comfort zone as far as 'needs', though I do tend to 'want' more capacity if I can have it.

I carry an M&P 9mm F/S. No Thumb Safety. Tritium Night Sights. Just got a M&P 9mm Compact again no thumb safety, ordered tritium sights for it. I dunno which will be my EDC.. Probably the compact. For about 3 years I packed a 3" Kimber 1911, I just sold it and replaced it with the 9C. 9mm's give you plenty of power and when you consider that you can carry a lot more rounds in the same size gun it seems to be an advantage to me. Besides for that since I don't train like a swat team member I feel like in a stress situation a simple point and click gun is best for me.

If we're limited strictly to the guns listed in the poll, the lightweight Commander in 38 Super, hands down. It's an exceptional cartridge. I wish I could sweet-talk S&W into making an M&P in 38 Super.

Limited with the choices listed. I voted for the M&P FS9 (thumb safety, CT). My daily carry is a Shield 9 with thumb safety and a green CT laser.
